I am interested to use the de_novo function to call DNVs on the mitochondrial genome. Can I clarify how will this be handled by the function? Thank you.

We’re unfortunately not experts on statistical genetics, just software. I recommend reaching out to Kaitlin Samocha who built the original de novo caller on which we based our implementation.
